The agency said that Yoo was deemed unfit to serve by the Military Manpower Administration.
It added that the actor has its "full support in getting treatment".
The 30-year-old actor was diagnosed with a bone cyst in 2015 after rupturing his shoulder while filming two action movies. His draft was postponed four times as the MMA reviewed his physical condition although Yoo had expressed willingness to serve.
But the MMA notified the actor that the cyst had grown large enough to warrant his exemption from the draft.
According to medical experts, more than 90 percent of bone cysts are benign and produce no symptoms. Most cases are discovered accidentally during x-ray scans.
